Most of it just depends on what you need to change... If you think about it, package.use is overriding the profile; the same concept works for pretty much everything else... In short, everything over-rides the base item; in that base profile -> specific profile -> make.conf -> package.use -> command line settings In that the later items over-ride the earlier items.

Like for package.mask; it makes sense to use package.unmask... :)

There's usually a good reason for things to be in package.mask... however on this occasion it looks like it may be no longer needed, they appear to be 64 bit now. Go ahead and try it out, and if everything seems to be working, file a bug

Granted, I didn't search myself there, but I've read in the folding@home thread over in the chat forum, that there's been a respective bug already opened for quite some time

Nope, I just went over the list and the last bug that seems remotely relevant was closed in 2005.
