This word is not derogatory. If anything, it was widely used by Jesuits, who intended to protect and integrate South American Indians and have eventually been expelled from the colonies for being too "left-wing" or "politically correct" for their time.

The Portuguese did only want to establish trade relationships with the kingdoms of nowadays India, even though ended up exchanging military assistance with some of them to get better terms and prevent the Arabs (Moors) from spoiling their commerce.

If it were present in a list of derogatory Portuguese terms, it would be located far below the list. If one wanted to use derogatory terms, he or she would have used a number of other terms, but not "gentio".

Heck, not even in English is "gentile" derogatory! What are they talking about!

If anything they could be discouraging people from Goa to speak Portuguese and it would be genocide accordant to the ICC terms.
